What It Is
NGS Oligos are Eurogentec’s Next-Generation Sequencing grade custom oligonucleotides: single-stranded DNA sequences you specify, synthesised for use as sequencing adapters, index (barcode) oligos and library-preparation primers.
They are ordered per sequence at 20 to 85 bases, with a minimum of 10 nmol delivered dried in tubes, purified by RP-HPLC or RP-Cartridge Gold and 100 % checked by MALDI-TOF mass spectrometry. Optional 5′ Phosphate or 5′ Biotin-TEG modifications, phosphorothioate linkages and degenerate (wobble) bases are configurable at the point of order, with wobble bases carrying no additional cost.
How It Works
In a multiplexed NGS run, adapters carrying a short index sequence are ligated onto fragmented DNA, many samples are pooled into a single sequencing run, and reads are afterwards assigned back to their source sample by reading that index.
Eurogentec describes the problem this creates: adapter sequences added to fragmented nucleic acids need high purity with no by-products and low cross-contamination. Trace carry-over of one index oligo into another during manufacture surfaces as reads assigned to the wrong sample — what Eurogentec calls barcode misalignment — while truncated synthesis by-products yield adapters that ligate or sequence poorly.
The product addresses both failure modes through a dedicated production process holding cross-contamination below 0.1 %, HPLC or cartridge purification to strip synthesis by-products, and MALDI-TOF mass confirmation on 100 % of oligos.

Why It Matters
Index cross-contamination is a low-level, hard-to-diagnose failure. Carry-over between barcode oligos surfaces as reads assigned to the wrong sample across every library in the pool, and it is typically only caught after the data comes off the instrument — by which point the sequencing capacity has already been spent.
Eurogentec manufactures these oligos specifically against that failure mode: below 0.1 % cross-contamination, RP-HPLC or RP-Cartridge Gold purification, and MALDI-TOF QC on every oligo.
